Its basically because a second program folder was not used back when Rome came out, many older games simply just install in Program Files, however many newer games detect the machines default directory and thus install it to Program Files (86). I would recommend making sure they are in the "normal" Program Files folder as BI and also some patches and mods will automatically install to the none (86) version without giving any options to do otherwise.
